Might be your clutch and throw out bearing etc. Could be any of those things.

Again, the hydraulic pipes and others weren't opened that air got in, so why do you need to bleed the air out?
What knuckle?
I don't, I haven't said that I do? I simply said I ran adaptations from the beginning *once*. I don't see this being related to the issue of adaptation failing and the gear cannot be engaged code? (happy to be proven wrong though)
And yes, as BL92 mentioned the gearshift rod joint which is infamous for the 4th gear adaptation failure according to the internet.

I replaced all the springs, so 5 of them in total. 4 were good and the one behind the blind plug was broken in 3 pieces. I ran adaptations once through from the start including the actuator and clutch bleed and the rest I've just done the final adaption.
Before I go out and replace the actuator I'll recheck all the springs, GPS and wait on the arrival of the knuckle.
Thanks again for the help!

I cleared the codes and ran the car today. It will engage 1st and reverse, but when selecting 2nd it flashes and returns to 1st, throwing the cog.
Read the codes, 48 - gear cannot be engaged. Cleared them and ran just the complete adaption (F3) again whilst everything was at operating temp and it failed at the same point with the same error.
What are the chances this could be the roller pin not installed vertically?
What are the chances the brand new GPS is faulty or installed incorrectly?
Could this still be the knuckle?
Any other thoughts as to what this might be?

I don't understand why or how bleeding the system will fix the adaptation issue when I haven't opened any of the wet/pressure systems?
Is there anything in the adaptation values that stands out to anyone?

I ran adaptation in INPA yesterday,
- The car is on stands but is level
- Doors, hood and boot were closed
- Handbrake was off
- Codes cleared
- Car was cold
- Battery was charged and on a charger
It passed the bleed actuator and bleed clutch first go. It failed the complete adaption at the same point probably half a dozen times - after the first cycle through gears 6th through 1st then reverse, then it would select 5th and fail. I got 2 error status':
- Shift too far out
- Switching travel too far out.
Fault code after failing is 83 Gearbox adaptation.
I am looking for a new knuckle, in the off chance that might be a reason for the failure.
I've attached the adaption values and adaption result.
Any ideas?
