Check out my DIY thread. I shined a light around the perimeter from the outside and made sure no light was coming thru on the inside. No leaks and no noises. You just have to take your time and do it right the first time.
bhenderson def check out SQ's DIY. Not sure I would've tackled this myself without it. The idea is that the roof perimeter is sealed to water by panel bond. Then vibrations are handled just like the factory does by using windshield adhesive or similar between the roof bows and cf panel.

Found an old pic. I couldn't find a pic where I capped them off, but I purchased an assortment of silicone caps off from McMasters or Amazon (can't remember) and just capped them similar to the red caps in the 2nd pic. If you measure the OD of the drain pipes, you can pick up the right size caps pretty easily.
Or... just leave them be. I can't imagine they'd be an issue if left open.
