Does anyone know why there’s water leaking into my battery compartment? At first I thought it was the tailight seal but then I opened it up and realized the seal actually is pretty good and new. Attached pictures if anyone has any input.

I would still be suspicious of that tail light seal. During my trouble shooting of this same issue I applied flex seal "type" caulk on the tail light seal and ran water down the back window. Didn't experience any more leakage...so I felt the flex seal! Kidding, got new tail lights!

Man you were spot on about this. I put some water on the sunroof and lo and behold I saw water trickling into the battery compartment. Compressed air necked down into a tube that fits into the drain holes up top can clear them out, just don't want to have the psi set too high.
You will want to clear any visible debris you can see near the drain tube "inlets" first, you can use a vacuum and/or thin wire.2004 Silbergrau Metallic 6MT

Just did that and it looks like it’s draining properly now because I see water coming out form near the fender liner / front tire.
that being said - why does some water trickle backwards and into the taillight / trunk are ? Is that how it’s supposed to be. I see that’s the case for me and maybe I’ll still get some water due to that and a bad seal in my taillight?

There are drain tubes and you can access it by pulling down the headliner at the rear right side of your car. You'll need to remove the C pillar. You'll see the drain tube is connected to a plastic tee, it may have worked it's way loose. I used a zip tie to secure it.
You should not be getting any water draining into your battery compartment... Do what I suggested to prevent the tube from working it's way loose.
