Stock sec 3 made my car feel choked after 6000 rpm. I switch from GruppeM to stock for a few weeks. I thought it was in my head but as soon as I put the GruppeM back on the kick was back. The problem with the stock exhaust is the enterance pipes are not connected to the exit pipes. Flow is not optimal at high rpms. Many aftermarket exhaust probably have this chamber design. Whether horsepower is made depends on the tune but a straight through exhaust will ALMOST always flow better. Those are basically resonators at that point though.
