Is the Map sensor option in this tool active regardless of DME version? In other words, if I don't have my HP DME flashed as a CSL yet, can I still select for the Map sensor swap in this tool?

I am not 100% sure how the tool will behave as I haven't used it, hopefully it prevents you selecting the MAP sensor swap, but unless you have the 0401 CSL software on your DME you cannot use a MAP sensor, the normal M3 versions of the software do not have support for one.

What is the best way to adjust a CSL tune for an original 6MT?

Specifically, I am starting with karter16s 211323000401PD31_Community_Patch_v1_Partial with the M3 bootloader. I understand how to adjust the tune for my SAP delete, my stock cams, and lack of intake flap. However, I'm not sure the best way to handle the fact that this is an original 6MT car (not a swap). Should I set "Transmission Swap" to "Manual", or is another approach better?
